1999 Hyundai Sonata Radio Wiring Problem

I have a 1999 Hyundai Sonata. I don't think the engine size or mileage is relevant, but I can provide it if needed. The car was bought used. It had an aftermarket stereo hardwired behind the factory connector. The radio seemed to work fine, but it could not play CDs.
I removed the stereo and taped up the bare wires behind the factory connector, but I forgot to disconnect the negative terminal on the battery. The wires crossed and I blew the audio fuse. After replacing it, I took another stereo I had and connected it using a wiring harness. When the battery constant(yellow) and ground(black) from the radio is connected to the wiring harness, it causes the door/trunk ajar sensor on the dash to light. The radio does not turn on, but some of the lights on it are dimly lit. This obviously shouldn't happen and did not happen when the old radio was hardwired. I tried connecting the old radio using the wiring harness and it lit the sensor too. I am certain this is the correct wiring harness for my car. I can get the radio to work if I connect the yellow and red wires of the radio to the 12V acc(red) of the wiring harness. This is sloppy though and does not keep the memory of the radio.
I am not an electrician and have no idea how to approach a problem like this. I did look at a wiring diagram, and from what I can tell, the radio and door/trunk sensor are in no way connected. If someone has ran into a problem like and/or could tell me some possible things to look into, I would greatly appreciate it.
