01 Hyundai Elantra running rough

I have an 01 Hyundai Elantra GLS with a 2.0L motor and 5 speed manual tranny. It has 195k miles on it and it refuses to run smoothly. When idling or under acceleration, it fights itself. It'll make a light popping sound through the exhaust (not like a backfire), sputters, almost dies then revs back up and runs okay for a few seconds. Then it proceeds to repeat. I pulled the codes with my cheap scan tool and 17 codes came up. (I don't have them anymore). The CEL was flashing too so I put in new coils, plugs, plug wires and a tank of fresh gas with Iso-Heat in it. I pulled the codes again and now the CEL isn't flashing and it only has 2 codes. Both o2 sensors (P0136 and P0141). I found it actually idles much better with the upstream o2 sensor disconnected but it still hesitates while accelerating. The compression in all cylinders are around 180 psi too. Is there another sensor or something that is known to cause it to run like this? Thanks in advance.
