1994 geo metro wont run properly

my 1994 geo metro 3 cylinder with only 45000 miles on it the other night completely died we were driving and the car started to sputer up the hill and the lights went off and the radio and it dimmed the dash lights well it made it to my friends moms house where when we went to shut it off it stayed running without keys well then we finally got it to shut off and then we tried to start it again and it wouldn't start. nothing wanted to respond well we kept messing with it and got it started and then we got in quickly well when i went to turn on the lights it killed the car so we shut everything off and tried to start the car again well we got it started and we left all electrical stuff off and we made down the hill till we hit a stoplight where the car took its dive. we pushed it across the intersection then we parked it to look and see what was wrong well we couldnt figure it out so we called my friends sister who came and towed us back to there place where we noticed that the alternator belt was missing. so we went and got it a new belt, well then the car still was showing low battery and not starting so we went and got it new battery and spark plugs, well now the car sometimes starts but it shakes like a monster and is making a like clunk clunk clunk noise then as soon as you try to hit the gas it dies completely. then when you shut off the car and restart it it says low battery until you pull off the cable and put it back on and then it does the same thing. we took checkers the alternator to be checked and they said it was fine though they said it sounded like a clogged fuel filter so we bought a new fuel filter today which will be put on tomorrow and then also the car and the whole not shutting off we think there might be something wrong with the ignition, and also the battery cable is really corroded so we are going to replace it tommorow. if any of you think you know what this could be please let me know it is very very appreciated

Hmmm? Try to charge the battery separately from relying on the car.

Also - are all wires to plugs on properly, in good shape and back on the correct cylinders?

As Tom suggested, check the firing order. You may have gotten the wires back on, incorrectly. It is not unusual for the ECM (computer) to lose it's KAM (keep alive memory) when the battery has been drained so badly, or removed for some time. If this is the case, it may run terrible for a bit until the computer relearns idle stratedgies.
