2002 sentra engine malfunction

Recently, my 2002 nissan sentra ser spec v (2.5) with 165 k on the odometer began to exhibit a flutter in the engine and was accompanied by loss of power while the "service engine soon" warning lamp came on. Not ten minutes later, as i was limping the car home, it correted itself and resumed normally. The next day, my first attempt to drive the car soon exhibited the same problem so i promptly took it to the dealer for a checkup. After an ECM reprogram (under recall), a diagnostic indicated a multi cylinder misfire, low compression and internal failure. suggested course of action, engine replacement. I can not accept that with only 165k as i am the original owner and took extra care with regular scheduled maintenance. Since my visit to the dealer, i have not driven the car (except back to my house from dealer) but have started it and ran it for a few minutes on a few occassions with no issues, no engine flutter and no warning lamps. Q: how common is this problem with this make and model? Q: can the diagnostic be in error since the ECM was under recall at the time to be reprogrammed? Q: since the problem seems to come and go, can the problem be due to something less serious like plugs or filters say?
