I am at my wits end with this car! I recently did a head gasket job on this vehicle. I know the timing chain procedure is important and I stressed it very much. I referenced both a website walk-through and the Haynes Repair Manual. All the links on the timing chains lined up perfectly with their respective marks and I checked them at least 5 times before replacing the front engine cover.
The job was much harder than I had anticipated, but it went well...or so I though. Automotive work is a hobby, but this is not the most difficult procedure I've undertaken.
I tried to start it up and from everything I can hear, the timing is off. I'm hoping it a ignition timing issue and not mechanical. You can really hear the engine struggle when certain cylinders reach TDC. I did replace one of the coils (there are 6 independent) as the mount was broken on the old unit. The cam position and crank position sensors are both hooked up. Is there a way to test them? I do have limited automotive electrical testing equipment.

I doubt valve timing is your issue and I know ignition timing is not your issue.
I would compare your coil plugs with the wiring diagram for the correct firing order.

Check your ignition coil electrical connectors. It is really easy to get the outer two coil connectors swapped.
#4 should be red and dark green/violet
#6 should be red and orange/yellow
#1 should be red and light green/white
#3 should be red and white/pink
4,5,6 is in the front
1,2,3 is in the back

Only thing I am sure of is the front set of coils. #6 had a broken mount before tear-down. I replaced it after installing the other two, #4 and #5, in sequence. The car ran great before, even with a bad head gasket. I was just getting gas transfer, no fluid transfer.
I am relatively unsure of the back coils, I can only remember installing in a 'common sense' fashion. I will be taking the upper intake off tonight and will check them then. I really appreciate the wiring codes!

I am hoping it's external wiring/sensors! I ordered the crank and cam position sensor as a precaution just now. I can return if they aren't needed.
Out of curiosity, how do you know it's not ignition timing?
I am going to check the order this afternoon with the next guy's post info.
I wonder if the coil I replaced could be shorting the system? I will try the old coil in it's place.

I removed the upper intake this afternoon after finding that there was sufficient fuel and spark. I checked the routing of the coil wires and they were all correct. Based on the wiring colors provided
While checking the spark, some gas even ignited in the lower intake scaring the you know what out of my wife (and maybe me a little).
Not sure where to go from here.

If you had a 4 channel lab scope, you could scope the cam and crank sensor and see if they are in sync.
One thing I see in SI is that the pulse wheel for the crankshaft position sensor can be installed in different positions. The crankshaft key way should be positioned in the slot labeled 30 or 30rff (orange in color). Is yours positioned as such? Is this setting any timing related trouble codes?

NEVER crank the engine with the intake off. Sounds like good advice! What is the procedure for compression testing the rear cylinders with the intake installed?

My timing ring is the same as the one pictured. It has two keyways, not parallel, that only allow it to be installed one way in each facing direction. I installed it in the direction that said FRONT to the front.

Now I'm really wondering if the end of the crankshaft, after the timing chain gears, had two keyways. I remember it having two, but this would definitely be the problem if it only had one keyway. Wish there was an easy way to figure it out...taking the accessories off the front cover was a pita. At least I have some tricks now. I will probably try that today or tomorrow.

Right, the front stamped on the pulse ring has to be facing front, but there are also two key slots. They use that ring on other engines. There is only one key on the crankshaft. The pulse ring can be installed two ways. If it is installed the wrong way, your ignition timing will be off. You could see if it is off if you have a scope, but it looks like you'll be pulling the timing cover back off to verify.

You disable the ignition when doing a compression test.
