First off, double check that all of the electrical connectors are plugged in and they are clean and tight. The trans that you put in may have a bad shift solenoid or may even be the reason why the vehicle was junked in the first place. It is possible that the controller may need to be swapped out as well. A lot of variables come to mind and junkyard parts are a risky road to take. Call the junkyard and see if they still have the vehicle and try to find out why the vehicle was given to them.
