98 mustang v-6 manual transmission swap

Put a 2002 manual trans in my 1998 mustang. The car runs terrible and sputters when I hit 2500 rpms.. The speedometer reads 120mph when going 30mph. Could this be because the vss on 98 was gear driven but on 02 was a electronic sensor..Is the computer shutting the car down because it thinks its going too fast..is it a timing issue?? Please help.. fyi...put new flywheel and clutch in as well...and car runs perfect below 2500 rpms
