Clicking sound on gear shift

I replaced my internal slave cylinder on my 2000 F150 (manual Trans) pickup last weekend. After re-assembling everything, the clutch works perfect. however, there is a clicking sound coming from my gear shift. (I had to remove the gear shift to lower the transmission, so I could get to the slave cylinder) The 'clicking' is coming from the gear connection in the floor. Thanks for any suggestions.

When does the clicking sound occur?

When i put the truck into gear. A friend suggested it may be resolved with 'top end kit'.
he said the 3 washers and bushing that go on the stick looked worn.
I say 'clicking' sound....it's more like a knocking sound, and it comes from the floor directly
beneath the gear shifter.
The Top End Kit did not work. Guess I need to take it into a Transmission shop. Unsure

This has been resolved. Seems when my gear shift was removed, one of the screw clips, that bolt the shift cover down, fell into the tranmission.
I used a magnet on a stick to retrieve it. No more rattling. Blush

You don't know just how lucky you are. If that got caught in the wrong place, you would have parts flying through the side of the transmission.
