2006 Milan almost shutting off in idle...

About 4 days ago I noticed that when in idle my 2006 Mercury Milan (automatic) was sounding like it was going to shut off while sitting at a stop sign. When I pulled out the car shifted with a jerk at lower gears. It eventually stopped and did not do it again the rest of the trip. However, the next day I was sitting in my parking lot and when it was in idle, after about a minute of being on, it started jumping and sounding like it was going to shut off. I opened the hood and noticed the engine was jumping slightly, I walked around the back of the car and the exhaust was sounding gargly as well. When I pulled out it jerked again slightly when it shifted around 25 mph but didn't do it again, just once that trip. Got to the store and came out, turned it back on and it did not do anything this time, but when I got home, I put it in park and it started to jump again. I asked a few of my friends that certainly aren't mechanics but they all said it sounds like it may be either spark plugs and or the oxygen sensor. Any idea what all this issue could be? The engine itself is a replacement engine, the original engine had to be replaced. It has about 60,000 miles on it.
